Why Do Laboratories Struggle with Instrument Integration?

In today's data-driven laboratory environments, disconnected systems create significant challenges. Without direct LIMS instrument integration between your Laboratory Information Management System and instruments, scientists waste valuable time on manual data transcription, introducing errors and delaying insights. The resulting data silos prevent holistic analysis, while inconsistent connectivity compromises data integrity and compliance efforts.

Organizations face mounting costs maintaining multiple custom integrations across their laboratory ecosystem, particularly when instrument software updates frequently break these connections.

What are the Challenges with Traditional LIMS Instrument Integration?

Some providers may suggest using a batch method, where data is stored in a folder. The LIMS scans the folder for new items and interfaces the data into the LIMS, using either signed reports or audit trails to verify data integrity. Unfortunately this pragmatic solution carries real risks - particularly in regulated environments:

01Data integrity gaps in transit

Between the instrument writing a file and the LIMS picking it up, that file exists in a state where it could be modified, deleted, overwritten, or corrupted - intentionally or accidentally.

02No real-time error detection

If something goes wrong with an instrument, the network, or the folder, you may not know until a batch fails or data is missing - potentially hours or days later.

03Audit trail limitations

A LIMS audit trail records what the LIMS did with the file - ingestion time, parsed values, user who reviewed it. It does not cover what happened to the file before ingestion. Regulators increasingly scrutinize this gap.

04Signed reports are not a complete answer

A PDF or signed report from the instrument is better than a raw data file because it represents a finalized output, but it introduces its own issues - the underlying raw data may not be captured, and if the report format changes the LIMS parser can silently fail or misparse values.

05Access control is hard to enforce

Network shares and watched folders are notoriously difficult to secure. Write access is often broader than it should be - service accounts, IT admins, even end users may have access. This is a common FDA 483 observation.

06Reprocessing and version control

If an instrument reprocesses a sample and writes a new file to the folder, how does the LIMS handle it? Handling versioning and amendments through a folder-based system requires careful design.

Product first, source first

How Does Splashlake Revolutionize LIMS Instrument Integration?

Instead of relying on traditional LIMS-centric interfaces that must be built for each instrument individually, Splashlake focuses on direct and comprehensive data capture from the source, with a product-first approach and a scalable reuse of patterns wherever they make sense, to provide integrations between LIMS and all instruments through a single interface:

  • Whenever possible, Splashlake reads directly from proprietary raw and processed instrument files to preserve full data quality and integrity
  • Where direct file access is not sufficient, Splashlake integrates through available SDKs/APIs or, if required, via controlled database access to ensure completeness and consistency
  • As well as instrument files, Splashlake is compatible with all scientific data types including simple instrument readings (balances, pH meters, etc.), time series data (sensors, bioreactors, etc.), relational databases, and chemical structures
  • For Chromatography Data Systems (CDS) or platforms like LabX or Omnis, Splashlake can generate and transmit complete sequences or worklists for direct execution. This enables a seamless loop from analytical request to execution and back to results, achieved through direct transfer of dilution factors and weights into a sequence or worklist
  • All outputs (including results, signal data, instrument metadata, method parameters and system logs) are normalized into a consistent data structure upon ingestion
  • The Splashlake viewer presents instrument data from many measurement techniques to the scientist without the original software. The viewer can be embedded into LIMS so that users don’t need to leave the system
  • Results and associated metadata are directly fed back into the analytical request, enabling traceability and immediate use for applications such as closed-loop analysis
  • Splashlake’s intuitive user interface provides analysts with a clear overview of new jobs alongside historical data with fewer mouse clicks

Instead of focusing on result extraction from CSV and TXT files exported from the instrument software, the Splashlake approach delivers a stronger foundation for data integrity and compliance, and establishes a more sustainable and future-proof data foundation for applications such as AI and ML.
